Look - you are mixing a lot of things here. One thing at a time

The bubble canopy has nothing to do with aerodynamics. Its just means to improve allround visibility for the pilot.

Twin vertical tails are used for two reasons.
1, as in the F-15 and the MiG-25, because the need  for longitudinal stability is greater than could have been achieved with one, reasonably big tail. From this perspective, one could argue that the Tornado perhaps should have had twin tails as well.
2, for stealth/low observability reasons, and there to be able to lean the surface outwards or inwards so to not create a vertical surface for radar reflection, very simply put. However, if you're pre-stealth and have a well balanced and stable airframe, a smaller single fin will be efficient enough and lots lighter and less complicated meaning a simple, cheaper and better aircraft.

The cranked double delta, or as we more commonly know it today, the LERX'ed delta, is a way to shift the lift somewhat forward, improving high AoA flight and actually decreasing stability. Useful when turning and for STOL.

Canard foreplanes can be said to be moveable LERX'es, having the same function, but in a more controlled way. You need that control when you move over the fine line of stable aircraft vs unstable aircraft. If you need both, you're a bad designer.

I think thundereagle1997 was referring to the canards for stability and the other items for hypothetical upgrades. Am I right or wrong? I don't want to put words in anyone's mouth.

Don't worry. I just thought I'd clarify things for a generally better umderstanding of basic fighter design. In the end, this is whifworld where CoG vs CoL has proven to have no relevance whatsoever..  ;)

The twin vertical tails are for stability the canards wings horizontal tailplane & thrust reversers
 are not only used for shortening take offs & landings but also for air to combat (including within visual range combat).

Well you can do anything within reason, but it sounds like you are taking a 1950's interceptor and trying to make it into a more modern dog fighter, where something like a F-15 of F-22 would be a better place e up start. 

Eliminating the weapons bay means you are carrying all stores externally for more drag and larger radar cross section.

It can have anything you want in whiff world. ;)
Speaking for myself, I like to keep things somewhat in the world of plausibility. If you call WW2 attack helicopters somewhat plausible that is. Or an F-105 with variable geometry wings. I've seen pics of very Dieselpunk looking Corsairs and Thunderbolts that are very tempting to try to build. Not plausible at all but could be fun to bash something together and see what turns up. The point is, you can build whatever you want here! If you want an F-106 with a bubble canopy, take a shot at it. Personally I'm not sure how a person would do that on a Six but what the heck, try it. Nothing ventured, nothing gained!

There was an F-106X proposed that had canards on the top edge of F-15-style intakes.

The internal weapon bay could certainly be eliminated. You could fill it with all fuel, or maybe some fuel and keep the gun pack. Don't see any reason why you couldn't have pylons or conformal weapon stations on the outside of it either, and/or more wing pylons.

A bubble canopy would entail either cutting down the rear decking or jacking up the cockpit floor, both of which would be quite complicated engineering changes to the original airframe.
