The Handley-Page Halifax and late marks of the Armstrong-Whitworth Whitley had bomb cells in the wings.

On the Shin Meiwa PS-1 ASW flying boat the weapons were carried in bomb bays in the wings. The amphibious version (US-1A) was used for troop carrying and Search & Rescue.

Not sure if this counts, but I think both the Martin PBM Mariner and it's later derivative, the P5M Marlin, had their weapons bays in the underside of the engine nacelles, where a landplane's landing gear would go. AFAIK they could carry around 2000 lbs per side.
Kit's Rule 1 ) Any aircraft can be improved by fitting longer wings, and/or a longer fuselage
Kit's Rule 2) The backstory can always be changed to suit the model

Nacelle weapons bays were also proposed for an ASW version of the FIAT G.222:
